So at Gary Con March 2019 Marc stated that the real reason for the Final War was that Grandfather was in conflict with a species of Gas Giant Dwellers.

It sort of Retcons the secret above but in truth one of Grandfather's Robots was the one who told you his story in A12 but that robot could have been lying. this does explain why some ancients sites are orbiting Gas Giants. Also the Empress wave is according to him a weapon unleashed by these creatures to destroy the psionic capable creatures in our area.
